
2nd year middle school student Tsubomi Hanasaki has just moved with her family to the town of Kibougahana to live with her grandma. She is shy and introverted, but is determined to start off her new school life at Myoudou Academy as confidently as possible. Lately she has been having the same mysterious dream again and again, of Cure Moonlight's defeat at the Great Heart Tree. She wonders what it all means. Then suddenly, two fairies from the dream appear to her, and before she knows it, she is transformed into the legendary Pretty Cure, Cure Blossom! Later joined by her high energy classmate and new friend Erika Kurumi as Cure Marine, the two girls vow work hard to protect everyone's Heart Flowers from the evil gang, The Desert Messengers.
Tsubomi Hanasaki has a recurring dream in which a PreCure, Cure Moonlight, is defeated while trying to defend the legendary Tree of Hearts from the evil Professor Sabark and Dark PreCure, and sends the fairies Chypre and Coffret to find her replacement. Following this, Tsubomi moves to the town of Kibōgahana where she meets Erika Kurumi, who is a girl from her new school who tries to help the normally shy Tsubomi change her image. However, Tsubomi is put off by Erika's overly forward attitude, causing Erika to be chided by her older sister Momoka, who she is jealous of. While walking through the park, Tsubomi encounters Chypre and Coffret, who are being chased by a woman named Sasorina. Sasorina finds Erika at the park and steals her Heart Flower, which is wilting due to her jealousy towards Momoka, turning it into a Desertrian. Upon learning of the dream Tsubomi had about Cure Moonlight, the fairies choose her to become the next PreCure, Cure Blossom, and fight the Desertrian.
Unable to control her new Precure powers, Tsubomi fails in rescuing Erika's Heart Flower and is nearly killed by the Desertrian, but is saved by a mysterious man before losing consciousness. She awakens in her grandmother Kaoruko's botanical garden and discovers her grandmother to have once been a PreCure herself. After receiving encouragement from Grandmother Tsubomi gains the courage to stand up to Sasorina, defeat the Desertrian, and restore Erika's Heart Flower. Tsubomi learns that by defeating Desertrians, she will collect Heart Seeds that will allow the withering Tree of Hearts to become healthy.
Erika reveals that she has been having the same dream of Cure Moonlight as Tsubomi, so Chypre and Coffret deem her qualified to become a PreCure. Erika initially refuses, instead concerned about finding more members for the school fashion club. However, she changes her mind and becomes Cure Marine to help Tsubomi defeat the Desertrian of a girl who was denied a chance to join the school soccer club.
Tsubomi begins to fear that she is being a burden towards Erika in battle, causing her to worry that Erika will find someone else to replace her. However, she realizes that she is just as invaluable a partner for Erika as Erika is for her, and the two are able to combine their powers to defeat the Desertrian of a girl who is experiencing the same dilemma with her tennis partner.
Akira Miura believes his father, who runs a successful ramen shop, cares more about his business than his own son. However, he is reluctant to talk about it as he does not want to ruin his father's dream.
Kanae Tada, a member of the photography club, tries to investigate about the PreCure for her latest scoop. However, she becomes troubled when she is told that the photos she takes, which are humorous to some but embarrassing to those who are in them, lack true love.
Tsubomi and Erika appeal to Itsuki Myōdōin, the student council president, to keep her from disbanding the fashion club after they fail to recruit more members. Meanwhile, Itsuki tries to deal with her desires to behave like a normal girl despite her obligation to dress like a boy.
Tsubomi learns that the famous model Momoka is Erika's older sister. While jealous of Momoka's success as a model, Erika is unaware that Momoka is in fact jealous of her for being able to make friends until Momoka is turned into a Desertrian.
Tsubomi's father gets a visit from an old friend, Obata, whom he met through the university he used to research at. Obata asks him to help with his business in marketing new flowers, but Tsubomi's father refuses him. This prompts Obata to ask Tsubomi to persuade him, but this troubles her.
The Desert Apostles finally decide to send Dark PreCure to take out Cure Blossom and Cure Marine.
After PreCure's battle with Dark PreCure, Tsubomi is blaming herself for their defeat and is worried that the next time they meet her, she will overpower them again.
Both Hanasaki Flower Shop and Fairy Drop get customers that want impossible orders. Yuto Toshioka wants flowers that will never wilt and Lisa Shibata wants the world's most beloved cloth. Both of them want what they want to impress their true love.
The Agave, a flower seen once every tenth year, is in full bloom. Tsubomi goes to see it and meets Yuri Tsukikage. Tsubomi tries to thank her for her help earlier. The identity of Cure Moonlight is revealed.
Nanami Shiku agrees to help Tsubomi and Erika find presents for their mothers. Meanwhile, Nanami is struggling with her own problems during Mother's Day.
