Due to dangers of decreasing resources and growing pollution, the International Scientific Organization (ISO) is established to improve environmental conditions throughout the world. But an international criminal group, Gallactor, tries to achieve world domination by taking control of the ISO. Gallactor was created by a mysterious being from outer space known as Generalissimo X, who gives orders through its chief commander on Earth, the masked Berg Katse. To fight Gallactor and its robot monsters, the ISO's Dr. Nambu enlists five brave youths into a combat squad called Gatchaman,the Science Commandos. Special scientific powers and dramatic birdlike costumes make the Gatchaman Squad a match for Gallactor, wherever on Earth it may strike. Ken (the Eagle) is the wise leader, assisted by sometimes-foolhardy Joe (the Condor), pretty Jun (the Swan), eager little Jinpei (the Swallow), and strong Ryu (the Horned Owl). Each has individual scientific weapons, but their main power lies in their aircraft, the Phoenix, which can transform itself into a fiery arrow capable of piercing the most massive threats. GATCHAMAN is a series of dynamic action and tension as Ken, Joe, Jun, Jinpei, and Ryu hold themselves in constant readiness to meet each new threat by Gallactor to conquer the world.
After 20 years of military recruiting, an enemy has successfully attacked. Doctor Kozaboro Nambu of Interpol and The International Science Organization, introduces a team of children that he raised and trained to defend the attack and infiltrate the secret Galactor headquarters. Galactor arrives with a giant ship shaped like a turtle to steal uranium, making them even more powerful. The Science Ninja Team must find where Galactor put it.
Galactor self destructs its Turtle Ship in attempt to kill The Science Ninja Team as well as their ship The God Phoenix. They docked inside it, and got stuck. After they freed themselves, they find Galactor hiding in a submarine shaped like an aircraft carrier. The English Dub has the title: "The Monstrous Aircraft Carrier Appears!".
Makoto Nakahara has lost his parents in a sequence of crashes. He lives with his uncle near an airport that he visits every day, hoping his parents will be found. Makoto, infinitely hapless, runs toward a ship shaped as a demon mummy when he sees his father suspiciously boarding it. The English Dub has the title: "The Giant Mummy That Summons Storms".
Galactor's new ship is shaped as a centipede. It causes earthquakes, including one launched to kill the director of the earthquake facility. Ken Washio buries the director, but is attacked by his daughter. She blames Ken and even thinks he is a Galactor soldier. Ken must find a way to provide closure, and thinks he can succeed. Galactor has built a base disguised as an under water ship grave yard. When The God Phoenix is unable to defeat them, they are rescued by a mysterious fleet. The English Dub has the title: The Ghost Fleet From Hell.
Galactor is after gold bars. Ken, Jun, and Jinpei are captured. Ryu is targeted, leaving every thing up to Joe. He must infiltrate the secret base and battle the mini robots. The English Dub has the title: The Great Mini Robot Operation.
Berg Katse, disguised as Lord Katzenberg, flies in a rickety old air plane. However, it is much sturdier than it looks being made of Whisker. The Science Ninja Team must prevent Galactor from making more of this unusually strong material. The English Dub has the title: Galactor's Giant Air Show.
Doctor Nambu decides to construct a secret base for The Science Ninja Team to rally. However, Galactor is already on to them. Nambu must manipulate Jinpei into tricking Galactor so they can finish building uninterrupted. The English Dub has the title: The Secret Of The Crescent Coral Reef.
Galactor built a ship shaped as a scorpion. They launch it and take over the moon, attacking the International Science Organation space centers along the way. As The God Phoenix follows in search of what happened, they are attacked by moon rocks. The rocks are headed towards Earth. The English Dub has the title: The Devil From The Moon.
Berg Katse is disguised as an ant. He launches an attack inside his giant ship shaped as an ant, with many regular sized robot ants. The ants swarm and interrupt the global supply of electricity. The English Dub has the title: The Great Under Ground Monster War.
Large, powerful, and bird style ships debut. Galactor immediately hijacks one of them. Ken pursues by himself to catch Red Impulse, believing that he is responsible.

Galactor hides in bodies of water in search for microscopic creatures that burst into flames. They can be used as a source of power or a weapon.The God Phoenix flies underground for the first time.

A city destroys itself with pollution, leaving it to Galactor. They use the toxic waste to mutate a creature that can swim, float in water, and float in air. Galactor hacks the robots working at a factory to build a shape shifting mecha. The Science Ninja Team lost track of it, but Jinpei knows where it went. Ken has the opportunity to face off with Berg Katse. The English Dub has the title: The Indestructible Machine: Mekanika.
Sosai X wants to study the natural violence in humans. Jinpei as well as other children disobey orders and keep Galactor's beetles pets. When they are abducted by the beetles, the beetles grow and fly away. Because the beetles have the children, The Science Ninja Team can not attack. Galactor has submarines shaped as whales. During one of the attacks, real whales are killed except for one that is in danger of a shark attack. The English Dub has the title: "Revenge! The Whale Operation!".
The Lu Mon Kingdom has been occupied by Galactor. Prince Lu Kor wants to personally give secret information about Galactor to The Science Ninja Team. However, he made several foolish mistakes starting at bad, and then going to worse.

Galactor takes over a mountain range and creates Magma Mechas. Sosai X gives the orders to destroy every last International Science Organization without any reason.
Ryu goes home after failing to carry out a mission. The God Phoenix is disabled and needs to be repaired. Despite all of the problems that Ryu caused, Doctor Nambu secretly forgives him. He travels with The Science Ninja Team to check on Ryu. During an attempt to thwart The Monster Ray, Ryu's brother gets to travel with them in The God Phoenix. Lucy is convinced that she is safe from Galactor, but they are one step ahead of her.
Sosai X tries again with turning violence against humans, as well as abducting children again. This time their brain waves are amplified to create the ability to read The International Science Organization's classified documents. Jinpei visits one of his orphanages where they love martial arts. Ryu and Jinpei take two of them to a match where one of the fighters happens to be a Galactor spy. The orphanage is in danger when a man made volcano erupts.

Joe recognizes Doctor Nambu's stalker as a Devel Star agent. Ken responds by protecting Doctor Nambu during his next mission.
